Hi I'm new so I haven't gotten the pair bonding quest yet, and I just have a question about it for the future. Can a breeding male have a pair bond? And would having one impact gameplay or his breeding/studding mechanics?

Yes, breeding males can have a mate with the pair bond feature and it doesn't impact his role as stud/breeder.

A breeding male can breed to any females, even to those who are in a pair bond with other males.
Pair bonded females can breed to their bond (if male), or the breeding male, or an external stud.
Males (that aren't breeding males) in a pair can only breed to their bonded partner.
